Below are the *UPDATED* flight options to get to Jogja from Brunei for your information. Flight timetables and prices may change so please take note.
Via KUALA LUMPUR
The cheapest option will probably be through Kuala Lumpur via Air Asia. However, you will definitely have to stay there at least one night on the way there and most likely on the way back too.
To get to Kuala Lumpur you have the following options:
Daily flights to KUL (KLIA) on RBA : BI873 : 1135-1355
Mon, Wed, Fri flights to KUL (KLIA) on MAS: MH739: 1500 - 1720
Daily flights to KUL (KLLCCT) on Air Asia: AK797 : 2040-2300
Back to Brunei you have the following options:
Daily flights from KUL (KLIA) on RBA: BI874 : 1440 - 1700
Mon, Wed, Fri flights fromKUL (KLIA) on MAS: MH738: 0900 - 1130
Daily flights from KUL (KLLCCT) on Air Asia: AK266: 1755- 2015
To get to Yogyakarta (JOG) from KUL you have the following options:
Tue, Fri, Sun flights from KUL (KLIA) on MAS: MH 857: 0915 - 1050
Daily flights from KUL (KLLCCT) on Air Asia: AK1004: 1405-1535
And returning back to Kuala Lumpur you have the following options:

VIA JAKARTA
If you're going through Jakarta, you'll have to leave early from Brunei on the 30th April as the BWN-CGK flight on 1st May arrives in Jakarta at 2230hrs and spend the night at either Jogja or Jakarta:

GA212 CGK-JOG : 1430 - 1530
4/5/09: GA207 JOG-CGK : 1105 - 1210

BI flies between BWN-CGK every Sun, Mon, Thu at 1150-1310 and Tue & Fri at 2110-2230.

Apart from Garuda Indonesia (GA) other airlines fly between CGK and JOG including low cost airlines such as Air Asia, Lion Air, Batavia Air and Mandala Air.
VIA SURABAYA
If you don't have much time spare time and don't want to spend overnight anywhere in transitthe only option is by going through Surabaya with same day connections and not having to stay overnight anywhere else on the way there or back.

Only 2 airlines fly between Surabaya and Jogja ( Lion Air - (Booking on http://www.lionair.co.id) and Batavia Air - (Booking on http://www.batavia-air.co.id)). However, only Lion Air has same day connections with the Royal Brunei flights to and from Surabaya).
VIA SINGAPORE
BI flies between BWN-SIN twice a day daily (0800-1005 & 1800-2000) and returns SIN-BWN twice a day daily (1055-1305 & 2050-2305).
SQ flies between BWN-SIN every Mon, Wed, Thu, Fri & Sun (1220-1430) and returns SIN-BWN on the same days (0900-1120)
Silkair flies to Solo City every Tue & Thu (MI212 0755-0910) and Sat (MI216 1040-1155) and returns on Tue & Thu (MI213 0955-1300) and Sat (MI215 1235-1540).
As Singapore Airlines and Silkair belong to the same company, you might get cheap deals for flights flying to Solo City from Brunei by buying a single plane ticket from travel companies if you use both airlines.
Solo City is about 60km away from Yogyakarta and you would have to arrange your own transport from Solo City Airport to Yogyakarta if you wanted to take the Silkair option. As you can see using this option, you would have to stay in Singapore overnight and spend an extra night on the way there and then an extra night in Jogja before SIGA. You would also need to stay in Jogja an extra night after the SIGA finishes if you plan to return using Silkair.
